Sequencing

Sequencing at the Environmental Genomics Facility is done on an ABI 3130xl. This 16 capillary based sequencer is facility operated on a scheduled weekly basis and typically yields sequence lengths of 700 bps with good quality template.

All sequence runs are validated with an internal standard. Failure of standard will result in no charge for affected samples, regardless of sequence quality.

*All costs are based on runs of 15 samples.
**User supplies un-cleaned cycle sequence product (using ABI’s BigDye v3.1 chemistry).

GENOTYPING

The EGF has two Li-Cor 4300 systems, one short read and one long read. These sequencers are dual laser, slab-gel based sequencers and are user operated on a scheduled weekly basis, accessible 24 hours a day, seven days a week (if user has GLIER pass card & room key).

*Run = 64 wells + 3 size standards. Each run includes up to 3 separate loadings.
NOTE: Breakage fees for gel apparatus & loading equipment will be charged to user if applicable.

MICROARRAY

Printing, Hybridization & Reading
Currently the printing and hybridizing services are facility operated while the reading is facility or user operated.

Printing
The EGF spotter is an automated, humidity controlled, 16 pin microarray printing system with the capability to spot 20 slides from four source plates. A built-in pressure-jet pin washer and vacuum pin dryer cleans the pins between spotting to prevent carryover.

Printing developed slides: $2/slide**

Hybridization
A 12-position HybStation automates thermal and wash cycles for hybridization of microarrays spotted on standard glass slides. Capable of six different sets of hybridizations with independent probe introduction for each microarray.

Hybridizing developed slides: $2/slide.

Reading
Four lasers allow the scanner to detect 2, 3, or 4 different fluorescent dyes in one experiment. Fee type: Flat Annual & Per Chip
Cost: Flat Annual: $300 Per Chip: $10/slide.

PLATE READER

The EGF's Victor3V plate reader (Perkin Elmer) is intergrated with the Robotic Liquid Handling platform but is also available for stand-alone use (facility and user operated).

This plate reader is capable of the following luminescence technologies:

Fluorescence intensity (both top and bottom reading)
Fluorescence polarization
Time-resolved fluorescence
Absorbance (UV/VIS)

The EGF's Victor3V is equipped with the following features:

Direct injection (2 pumps)

Shaking
Kinetics
Red sensitive PMT
Temperature control

REAL-TIME PCR

The Environmental Genomics Facility has two real-time PCR systems, an ABI 7500 system located in GLIER and an ABI 7300 system in the Biology facility.

RT-PCR systems are user operated, on a first come, first serve sign-up basis.

Fee type: Flat semi-annual
Cost: $250 for 6 months
Includes access account and access to both systems

BIOANALYZER

The EGF's Agilent 2100 bioanalyzer is located in the Biology building and has the capability of analyzing DNA, RNA, proteins and cells within 30 minutes.

Unit is user operated, on a first come, first serve sign-up basis.

ROBOTIC LIQUID HANDLING

This facility operated Janus Automated WorkStation (Perkin Elmer) is integrated with a Victor3V multilabel plate reader and an Inheco incubating plate hotel.

Available to users for a small fee based on per hour operating and/or specific project needs (i.e. custom programming; plate reader only etc).
